When it comes to Primary, Secondary and Unskilled skill levels, it's more than just a system to prevent you from learning certain jutsu and what not, it's a guideline to help you understand how well your character stands in each category and their subcategories.
When you are primary in something, it means that you are truly skilled in this art, that beyond any other art, this is what your character is best at.
Your secondary skill is something you are good at, but not great. Your skills are not best in this form but they are not weak either, they are like a backup form of fighting for your character in most cases.
Your unskilled skills are things your character lacks in and is greatly weak in, something they do not and cannot specialize in without a high degree of in character training. It's limited to C-rank at best because that's as far as your character can currently take it. Anything to do with these skills too also suffer.
This is how we further break it down. Let's say you are Ninjutsu/Taijutsu/Genjutsu, since that seems to be the most popular skill set. Your Ninjutsu is Primary, your Taijutsu is secondary and your Genjutsu is unskilled. Lets build from this on what this truly means.
Ninjutsu includes the understanding of ninjutsu itself and everything it encompasses. You are knowledgeable in the art itself, you know how to use your chakra, you know the hand seals and are good at performing them. This means that you, as a Ninjutsu primary, will be able to use your chakra better and will be able to perform faster hand seals than those who's Ninjutsu is only secondary, and even more so than those who's ninjutsu is unskilled.
Your Taijutsu is secondary. This means that you are pretty average when it comes to physical capabilities. You are pretty good in hand to hand combat, but when you face someone who's Taijutsu is primary, you are ultimately (without exemption) slower than them physically, weaker than them, less flexible, less knowledgeable than them when it comes to physical combatives. However, you are faster, stronger and ultimately better than those with unskilled Taijutsu.
Lastly, Genjutsu is your unskilled. This means, in most cases, you know very little, are unfamiliar with, or are just weak in the art of genjutsu itself. Despite your rank, you are unaware of all the ways to break yourself out of the Genjutsu, the only one your character being aware of being Genjutsu: Kai. Being unfamiliar with Genjutsu, chances are that you won't even be able to tell that you're in one for a few minutes, if at all. You are definitely unable to tell right away, unless the Genjutsu is legitimately too bizarre to be reality (like random gummy bears appearing out of nowhere and starting to sing). Anyone who is primary or secondary in Genjutsu can easily overwhelm you with the style of jutsu, as they are more advanced and knowledgeable in it.
This whole system works with whatever combination of pri/sec/uns you have. If your Taijutsu is unskilled, don't expect to be able to dodge, block or even defeat someone who is secondary (definitely primary) in Taijutsu in a hand to hand battle. If your Ninjutsu is unskilled, don't expect to perform faster hand seals than someone who is primary in the style.
